It doesn't match because the github repo will give you the bleeding edge development kernel.
I'm leaving 4% for a chance that there are additional patches applied to kernel sources, which are not reflected in the GH repo, but would be reflected in the apt sources package.
Alright, the `apt source` source does indeed result in a kernel with the same module_layout CRC as the official one.
But figuring out why looks very difficult -- the difference between the github.com/raspberrypi/linux kernel (at supposedly the right commit) and the `apt sources `kernel is more than 24000 lines!! (with all the headers stuff the full diff file is almost 40k lines, and that file completely omits the missing files, if there are any).

So yeah, the intermediate conclusion is that the GH kernel is a completely different kernel, that we just publicly don't know how it relates to he officially built one.
