Looking at those pictures, I'm getting the impression that in the image with the building, the sky is a bit brighter than in the image without. Is that correct? Are you able to measure the sky pixel levels in those two images? It might start to explain things if the no-building images are producing more saturated pixels, which would then show less noise.
